Summary: submission of chickpea terms
Project: GCP Ontology

Skype meeting on submission of chickpea terms to Plant Ontology Consortium (POC):
Date: May 19, 2009
Participants:
1. Chih-Wei Tung, TO, Cornell University
2. Pankaj Jaiswal, PO, Oregon State of University
3. Rosemary Shrestha, CIMMYT (GCP crop ontology)
Details of meeting:
1. Abiotic stress trait:
a. There are two terms “shoot sodium" and “shoot potassium” under this parent term. However, it would be better to keep these terms under “Mineral and ion content related trait” as in sorghum (Mike also suggested previously).
b. Modify these two terms by adding “content” as “shoot sodium content" and “shoot potassium content”.
c. “Shoot sodium content” will be new child term of “sodium content (TO:0000608)”for TO. Similarly, "shoot potassium content" will be another new child term of “potassium content (TO:0000609)”for TO.
2. Fruit related trait:
a. “Pod weight” is the synonym of “fruit weight” so just give cross reference TO:0002746 to this term. But, TO may also add term pod weight as a child term of the term “fruit weight” just like grain weight. Since both grain and pod are synonyms of fruit weight, it would be better to add pod weight as a new term.
b. TO will add new term “fruit number” and possibly “pod number” as a child term of fruit number with GCP cross reference.
c. There is confusion between the terms “pod number” and pods per plant”. Sorghum and Chickpea group needs to clarify it because definitions for these two terms are same. If these two terms represent same trait, it would be better to use single term “pods per plant”.
d. Filled double pod number: Better to make this term more generic modifying it into “Filled pod number” so that it can be applied to any variety, single or doubled. If we need to be more specific, then single or/and double can be its child term. The term exists in TO (TO:0000447) so write it as a synonym and give cross reference.
3. Growth and development stage related traits:
a. TO has "Shoot branching" term (TO:0002639), but not apical or/and basal branching terms. Therefore, TO will add “apical axillary branch number, apical axillary primary branch number, apical axillary secondary branch number, apical axillary tertiary branch number, basal axillary branch number, basal axillary primary branch number, basal axillary secondary branch number, basal axillary tertiary branch number, primary shoot branch number, apical axillary primary branch number, basal axillary primary branch number, secondary shoot branch number, apical axillary secondary branch number, basal axillary secondary branch number, tertiary shoot branch number, apical axillary tertiary branch number and basal axillary tertiary branch number as new terms to keep TO structure and principle.
b. The term "tertiary branches number” needs to be specific like apical or basal tertiary branches number. So, again request for sorghum and chickpea group to clarify it.
4. Phyotochemical compound content:
a. TO has “Phytochemical compound content” term (TO:0000674). However, the definition of “Phytochemical compound content” is currently wrong in GCP chickpea OBO file. Our suggestion to sorghum and chickpea group is to use existing definition in TO and give cross reference (TO:0000674).
b. The term "plant pigmentation” would better to change into “ anthocyanin pigmentation”. It is confusing whether anthocyanin content was measured or just observed for its presence or absence.
5. Seed anatomy related traits:
a. The term “seed surface” is the synonym of “seed texture”. Bette to rename this term as seed texture. TO will add this term.
b. Again suggestion for renaming the term “dots on seed coat” to “seed coat spot”. TO will add this term. We can keep the term “dots on seed coat” as a synonym.
6. Fungal disease related traits:
a. All fungal disease related traits of chickpea will be added in TO as “chickpea ascochyta blight resistance”, “chickpea colleotrichum blight resistance”, “chickpea fusarium wilt resistance”, and “chickpea botrytis grey mold resistance”. The term “chickpea pod borer” will be also new term for TO.
